Okay. So SGA has way too much good fic. Dammit, SGA. Hence this taking me forever to put together, because the sheer number of excellent fics that I've read over the past two years means that I can't even remember all of them. This is the best that I can scrape together. Count on me to be all "oh, wait I forgot this one!!!" on you a lot.
Here you go! Sorry it came out like a laundry list. I tried, rather feebly, to organize it. Let me know if any of the links don't work.
**The Classics, and other Uncategorized Fic**
These are the big must reads, and some shorter fic too. The ones I remember, anyway. I'm going to start with an
astolat fic, because she's one of the most well loved authors in the fandom- though she writes mostly SPN now. (Sadness.) Go to her website and really read all of her SGA fic. And then, when you have more free time, read everything else she's ever written. And then her published novels.
A Beautiful Lifetime Event by

This one is the very first SGA fic I ever read, and I know I'm not the only person for whom that's true. It's a kidfic (which you should probably brace yourself for, if you're going to hang around here for very long), perhaps the Mother of All Kidfic in SGA. It starts with what has become a cliche in the fandom, a good old accident with alien technology. John and Rodney find themselves the parents of a girl. Of course, this leads to them getting together in the end, but the story isn't so much about that. It's about family. If I could only rec you two SGA fics, one of them would be this one.

This is a really good fic for someone just starting out in the fandom, considering it's set before the pilot. It's all about how John and Rodney have nothing in common at all. Right?
Things To Do In Denver When You're Dead by

I've loved
cesperanza since my due South days, and she's written a lot of wonderful SGA fic (you can read it all here), but this one is, IMO, her best. It's set in the prior to the events in Season 2 ep The Intruder, the team is earthside for the first time since coming to Atlantis. Rodney is somewhat adrift, John is convinced that he's about to lose everything, and the SGC has booked them in adjoining hotel rooms. It has some of my favorite fanfic moments, and an ending that is the most John/Rodney romantic EVER.

Thicker Than Water by

One of those John and Rodney go back to earth and visit Jeannie and her boys. Another John/Rodney story that's really about family.
A Better Fate by

20,000 Leagues Under the Sea (give or take) by

John and Rodney steal a jumper and take it underwater. Things go wrong, as things tend to do for these boys. This one is an old classic, that actually was actually Kripke'd by the amazing season 2 episode, Grace Under Pressure. Of course, that one didn't have gay sex. So this might win.

A really awesome death fic that gutted my heart out with a spoon. I love what this says about John, and also the way it builds John and Rodney's relationship. She's flocked it now, but I dug it up off the Way Back Machine. Probably rude of me, but it's only because I love this one and have a compulsion to pimp it out to others.
Freedom's Just Another Word For Nothing Left To Lose by

I saved this one for last in this category, because this is a story that is way more powerful when you are already immersed in SGA, know and love the characters, and are at least somewhat familiar with what happened in season 2. This is also the other fic on my "If I could only rec 2 SGA fics ever" list. It's amazing. Fic of the Year, seriously. It's still fanfiction, but it comes closer to transcending those limitations than anything I've read since. I don't want to hype it up for you too much, so let's just say: read it.

helenish's writing might take a while to get used to. It's very spare- it reminds me a lot of Hemingway, and I mean that as a complement. I love her stuff, it's very different, and her characterization of John in particular is always great. (She also wrote the very first Ron/Draco fic I ever read, yeeeeeears ago. Weird, huh?) Anyway, this is my favorite of her SGA fics.

Lucky for you, this monster epic (170,000 words +) was just completed. It's an utterly brilliant, searing psychological portrait of a John and Rodney who are captured and sold into slavery. Takes a while to read, but it's worth it.

The fandom has produced an awful lot of good fic along these lines.

No, really, that's pretty much it. One day, about two months ago, I thought, "John Sheppard is *so gay* that he couldn't be in a 'woke up gay' story. He'd have to wake up straight instead." Love this one.

**AUs**
Back in early days, there weren't that many AUs in the fandom, but now it seems like they make up at least a third of all decent fic. Basically, any movie/scenario/random profession you can think of? Someone somewhere has written a McShep AU for it. I'm an AU whore, so luckily this makes me very happy. Also, SGA went through a brief Harlequin romance phase that's never completely died off, so the line between AU and crack!fic is a little blurry sometimes.

Take Clothes Off As Directed by

In order for this to make sense, you need to be familiar with two other stories: General and Dr. Sheppard and Coming Home by
xanthelj. They're an epic series, extremely kinky and porny, set in this alternate world where everyone is divided along dominant/submissive lines. Personally, I think the stories are hot, but it's one of those things where you kind of have to ignore characterization and lots of other stuff for the sake of the porn. These stories were the subject of much discussion in the fandom, and
helenish wrote this story as a response, with a much more serious consideration of John's characterization and the implications of the world that
xanthelj created. Highly recommended.
Bagglevarger's Theory of Inversive Magic by

skoosiepants blends these 'verses is amazing, and even though I was a little dissatisfied by the ending, it's still a must read.

Animal transformation fic has been pretty popular, and this fic (well this fic and the one that inspired it, ) set the precedent. John and Rodney are penguins. It's amazing. It's also not online any more. ETA: Karen McFaddyon has asked that they not be distributed anymore, and sendspace took it down (?weird, not sure why?) so if you haven't read it yet, um,email me too bad.

**Alternate Realities/Timetravel**
Alternate realities are canon in the Stargate worlds, and there are lots of fic that introduce alternate Johns and Rodneys. Some include MENSA 'verse stuff, which is the name for the AR based on the episode McKay and Mrs. Miller, where were introduced to an alternate "Rod" McKay, who actually had social skills and manners and was kinda creepy, in the end. That was also the episode where we learned that Rodney's real name is Meredith Rodney McKay. (I practically had a seizure of awesomeness when I found out, let me tell you, because Rodney. Has. My. Name.) You might not want to check out the MENSA and Road Not Taken fics until after you're a little more familiar with those episodes.

This fic gives us a wonderful AR John, who has the most amazingly apt profession, considering he canonically uses phrases like "flatware" and has the gayest sparkly curtains in his room ever.

A Beautiful Lifetime Event by
This one is the very first SGA fic I ever read, and I know I'm not the only person for whom that's true. It's a kidfic (which you should probably brace yourself for, if you're going to hang around here for very long), perhaps the Mother of All Kidfic in SGA. It starts with what has become a cliche in the fandom, a good old accident with alien technology. John and Rodney find themselves the parents of a girl. Of course, this leads to them getting together in the end, but the story isn't so much about that. It's about family. If I could only rec you two SGA fics, one of them would be this one.
Intersections by
This is a really good fic for someone just starting out in the fandom, considering it's set before the pilot. It's all about how John and Rodney have nothing in common at all. Right?

20,000 Leagues Under the Sea (give or take) by
John and Rodney steal a jumper and take it underwater. Things go wrong, as things tend to do for these boys. This one is an old classic, that actually was actually Kripke'd by the amazing season 2 episode, Grace Under Pressure. Of course, that one didn't have gay sex. So this might win.

I adore this story. It's so skillfully done. It's a great outside POV perspective, and features and extremely badass, Black Ops!John. I wish there was more fic that featured

Don't Ask Don't Tell (DADT) is a common topic in military based fandoms, very popular in SGA. This is one of the best takes on it.

Okay, not exactly a classic, but one of my favorites. This is a really nice, short outsider POV piece on John and Rodney's relationship. This packs a lot in, so that you come to appreciate every character that
Teacher's Pet by
This one started out as with a classic crackfic premise- John is de-aged back to a little boy by some crazy aliens for a few months to learn a lesson. But it turned into something far more serious. This has a lot of amazing things to say about John Sheppard. It will break your heart.
Things You Never Did by
A really awesome death fic that gutted my heart out with a spoon. I love what this says about John, and also the way it builds John and Rodney's relationship. She's flocked it now, but I dug it up off the Way Back Machine. Probably rude of me, but it's only because I love this one and have a compulsion to pimp it out to others.
Freedom's Just Another Word For Nothing Left To Lose by
I saved this one for last in this category, because this is a story that is way more powerful when you are already immersed in SGA, know and love the characters, and are at least somewhat familiar with what happened in season 2. This is also the other fic on my "If I could only rec 2 SGA fics ever" list. It's amazing. Fic of the Year, seriously. It's still fanfiction, but it comes closer to transcending those limitations than anything I've read since. I don't want to hype it up for you too much, so let's just say: read it.

In The City of Seven Walls by
Lucky for you, this monster epic (170,000 words +) was just completed. It's an utterly brilliant, searing psychological portrait of a John and Rodney who are captured and sold into slavery. Takes a while to read, but it's worth it.
**Genderfuck, WNGWJLEO, and other interesting commentary on gender and/or sexuality**
The fandom has produced an awful lot of good fic along these lines.
always should be someone you really love by
John and Rodney get turned into girls. Like any red-blooded American (or Canadian) males, they immediately see the opportunity for making their own hot girl on girl action. But then things get...complicated.
Straight as a Circle by
Okay, I'm sure you remember all those So-And-So Woke Up Gay! fics. This is a brilliant twist on that premise, because, as the author herself says: John Sheppard wakes up straight. No, really, that's pretty much it. One day, about two months ago, I thought, "John Sheppard is *so gay* that he couldn't be in a 'woke up gay' story. He'd have to wake up straight instead." Love this one.
Second Skin and its sequel, Skintight by
John has a secret. Rodney finds out. This is the infamous transvestite!John fic.
Human Vacillation by
Really clever, very interesting premise.
Only Grumpier and With Darker Hair by
When some crazy aliens turn Rodney into a woman, he decides he needs to take his new body for a test drive, if you catch my drift. But then things get weird.
He's Having Her Baby! and its strangely sweet and more serious sequel He's Having His Baby! by
Rodney, in a fit of crazy, gets it into his head that Chaya (evil alien priestess from Sanctuary) knocked up John. John fails, fails, fails to persuade him otherwise. Pru's writing is always a lot of fun, and with a surprising amount of tenderness.
Stand-In by
A The Return, Part 1 earthside fic where John picks up a girl in a bar. She's blunt, and unusual, and a scifi geek. Things are going great, until John realizes why he's attracted to her. And then things get even more interesting.
Ardhanarishvana by
This one is a WIP, yes, but any genderfuck rec list would be incomplete without it. It's basically a genderfuck team schmorgasbord, with multiple pairings. Very epic. Very good. And hopefully it will be finished soon.
**AUs**
Back in early days, there weren't that many AUs in the fandom, but now it seems like they make up at least a third of all decent fic. Basically, any movie/scenario/random profession you can think of? Someone somewhere has written a McShep AU for it. I'm an AU whore, so luckily this makes me very happy. Also, SGA went through a brief Harlequin romance phase that's never completely died off, so the line between AU and crack!fic is a little blurry sometimes.
Hindsight by
I could be wrong, but I think this is one of the first AUs in SGA fandom. John's an FBI agent, and Rodney still works for the SGC in Colorado.
Bellcurve, or Ladies Night at the Boom Boom Room by
Classic AU in the fandom, with a whole bunch of sequels you can find on Pru's website. Rodney's a physics professor, and he goes into a male strip club in order to secure a date for a wedding. But he gets distracted by...guess who?
The Best Things in Life Are Free by
The best High School AU out there. Based on that oh so awesome 80s movie with Patrick Dempsey Can't Buy Me Love. John's the popular boy, and Rodney's a geek who pays John to be his friend and make him cool.

Counterpoint by
I don't know if you've picked up on this yet, but according to SG-1 canon where Rodney was introduced as a character, he used to play the piano, until his teacher told him he had no soul for it. So there's a lot of AUs that place Rodney back in the world of music. In this one Rodney's a music composer, and John's kind of a drifter.
String Theory by
Wonderful AU where John is a slightly damaged violinist and Rodney is a slightly damaged brilliant composer. I want to draw big sparkly hearts around this story.
A Farm in Iowa by
John moves into his grandfather's farm after leaving the military. Rodney's car happens to break down near by. And so begins one of the richest and most beloved AU 'verses in the fandom. It turns into a kidfic, btw. All I can say is read it, read it, read it.
The Nantucket AU by
This is more of a universe than just one story. Basically it's John and Rodney and the beach. Beautiful little series, and people keep adding more and fleshing it out.
A Supermarket in California by
Rodney's a professor at UC Berkley, and John owns a, yep, you guessed it, a corner supermarket. John's wooing of Rodney in this is utterly charming.
Walk This Way by
Yin writes the best AUs. She's incredibly prolific with them too. I recommend checking them all out on her website. She's also written sequel snippets for most of them, including this one, and the one below.
John becomes Rodney's cat walker. Just go with it. It's great.

Alternate realities are canon in the Stargate worlds, and there are lots of fic that introduce alternate Johns and Rodneys. Some include MENSA 'verse stuff, which is the name for the AR based on the episode McKay and Mrs. Miller, where were introduced to an alternate "Rod" McKay, who actually had social skills and manners and was kinda creepy, in the end. That was also the episode where we learned that Rodney's real name is Meredith Rodney McKay. (I practically had a seizure of awesomeness when I found out, let me tell you, because Rodney. Has. My. Name.) You might not want to check out the MENSA and Road Not Taken fics until after you're a little more familiar with those episodes.

I think SGA as a fandom has really taken this idea and run with it. It's fanfic on tape, for you to put on your ipod and smirk to yourself over on long subway rides.
